I have sbs 2008 and I had to change the url of my internal website to something other than the default(https://company.com:987).

I went to SBS Console however I can't manager the Web link Internal Web site.

I know in SBS 2003 you could manage the links directly in the html but with sbs 2008 its asp code with compiled dll files.

You need to re-run the setup my internet address wizzard.
I would also add that you should not make manual adjustments to SBS 2008. If you do you are asking for troubles. Almost everything has a wizard in order to make a change. The way SBS 08 has been setup is that it uses your external domain and creates a split dns entry so you can also access it from within your network. Also, if you need access to your intranet, you can gain access by the RWW.
