iPhone restored from backup but missing apps

iPhone was acting very strange and so I decided to do a wipe/restore.  When I chose to perform a backup after doing a DFU recovery, none of the apps were restored.  I assume that I would need to do sync at this point?  There is one app that contains data in it.  Will that data be stored in iTunes or the iPhone backup?

Should I (since I have wiped the phone) sync with iTunes and then restore from backup

OR

Run the restore from backup and then sync with iTunes?
