Not that I've done this personally, but I'm sure you can provision two User Profile service apps, subscribe one web app to the one Profile app, and the other web app to the other Profile app.<br />

I have two different web applications on one internet facing Sharepoint 2010 server. <br />
I am trying to set up My Sites for both of them but I only have the option to configure one central lcoation for My Sites in User Profile Service Application in CA . Both My sites should be associated to the right web app site.<br />
