I have two different web applications on one internet facing Sharepoint 2010 server.
I am trying to set up My Sites for both of them but I only have the option to configure one central lcoation for My Sites in User Profile Service Application in CA . Both My sites should be associated to the right web app site.

Site 1: bee.company.com/my/
Site 2: ant.company.com/my/

Thank you!

Not that I've done this personally, but I'm sure you can provision two User Profile service apps, subscribe one web app to the one Profile app, and the other web app to the other Profile app.

In my head, it should work.

In my head that should work also, but how to get web app to connect to the new User profile service is beyond me. You know how?

If you have two user profile service apps provisioned.....go to Application Management in Central Admin, click your second web app, in the ribbon click Service Connections.  This is where you select what service apps your web application is subscribed to.

More than likely you aren't going to be able to host My Sites in the same web application as your content sites are in.  But it is deffinately possible to have mulitple my site apps.  Now, you have to be careful as you don't want your users creating multiple my sites, you know?  So you will need to configure trusted my site locations.  Read the following article for guidance.
