1. Make a note of ALL Apps installed. Itunes and cydia/rock
2. Connect your iphone to itunes (cancel sync if you have it set to automatically sync - you shouldnt if youre jailbroken)
3. Right click on the iphone that appears, click backup iphone (good to have)
4. Once backup id complete, click tge Apps tab and UNcheck "sync all apps"
5. Are you sure...... Click yes
6. Click the general tab and click sync
Once complete, Apps under the apps tab shoild appear gray. But apps installed on phone should still remain. IF not, you will have to reinstall all of the apps through the app store on your phone as well as cydia/rock. As long as you sync future syncs withoit the apps checked, you should have no problems.
IMPORTANT: do NOT accidentally upgrade the software on your iphone. Its ok to download itunes 10, but NOT ios 4.1
