Why did some usb ports stop working?

I just went to update my Blackberry & it wouldn't recognize. II checked the device manager & found a yellow exclamation point next to "standard enhanced pci to usb host controller" In device status it said "windows has stopped this device because it has reported problems.(code 43) Both of the usb ports on the front of the pc don't work. The back ones do. I checked to make sure they didn't unplug from the motherboard. I used one port this morning to back up some files. When I first put the Blackberry in it flashed for a second. Any questions just ask. Thanks Ed

The blackberry could be drawing too much power.
Also have you tried using the latest version of blackberry manager?

I tried rebooting as thems kb suggested & now I'm gettin a "info:unexpected i/o error has occured. status: 0x00000e9. It said somehting about usb,hard drive or cd being messed up.

Here is the basic of how to try and fix the bootmgr is missing but it sounds like your hard drive crashed.  The USB port were probably not broke but just seemed that way when your hardware started to fail.
