secure ftp

What is the most secure why to use ftp? via sftp with two factor auth? Through a VPn tunnel? Setting up a virtual desktop to log into and then ftp?

I am not sure if a CIsco ASA will allow FTPS as a protocol for the clientless, possibly with port forwarding or a plug-in, I'll have to check. I need occasional transfers of large files from a vendor who will be pulling the data from an FTP server in a dmz.  I wanted to avoid the costs of a full site-to-site VPN and was unsure of the limitations on the clientless option.  Have you seen FTP servers configured for two factor auth? i.e. secure id token?
