I need to unlock the SA account in SQL 2008, the authentication mode is set to SQL Authentication. I have two instances and I'm unable to locate the LoginMode setting in the registry for one of them.  I'm able to connect to the second instance because it's mixed mode.

Have you seen this article:
How to: Change Server Authentication Mode

If you know the userid and password of the account that the instance is running under, you can right click the SQL Server Management Studio -- and do a Run As to gain access to the instance. Then from there you can do the configuration changes.

I'm unable to see instance under Object Explorer, this server has two instances.
When you say you cannot see in the Object Explorer did you mean you tried to register\connect and it is not connecting ?

Have you hit the Browse for other Instances? Bottom of the list.
