I'm investigating a problem on a compiled website, and want to just put a couple of updated versions of ascx and associated cs files onto the site.

However I'm getting compiler errors of the form

Compiler Error Message: CS0433: The type 'MyAssembly.MyType' exists in both 'c:\Windows\Microsoft.NET\Framework\v2.0.50727\Temporary ASP.NET Files\729a674f\f0f4807b\assembly\dl3\6c6946a3\0090814b_8370cb01\App_Web_yullv2cj.DLL' and 'c:\Windows\Microsoft.NET\Framework\v2.0.50727\Temporary ASP.NET Files\729a674f\f0f4807b\assembly\dl3\5c4b3214\00ca99d1_e26fcb01\MyAssemblyMyType.DLL'

Is there any way to put some modified files onto the website without having to go through the whole deployment process for the whole website again?

Answer is No, every change has to be compiled before running.
if the error happens after you compile the site "sometime it does"
Stop IIS,
Go to c:\Windows\Microsoft.NET\Framework\v2.0.50727\Temporary ASP.NET Files\ and delete all of its content.
start IIS then browse the site.

ok I fixed it and sammy1971 is right the only way to update the site is to recompile the whole site again.
