Creating a secure area on a Drupal website

We are in the process of migrating our website to an open source model & are using Drupal for this.

We have a requirement for a secure area where files should only be accessible by registered users.

Can anybody help advise of an appropriate module that could help achieve this along with advise on the best way to install and implement? I have found a couple of potential modules in the following:

Organice Groups
Secure Sites

But am not sure how to then get them working so that they can be secured for use in a way that does not impact the rest of the site.

Any help & advice would be greatly appreciated.
