Can't edit Sharepoint Navigation Links

I changed a sites URL via site settings but not reference link changed to to the new URL.  SO I thought I would change the references via site settings | navigation.  But when I edit a folder or link - none of my changes stick - the URL is still the old URL. Even if I browse and selecting a site or anything the old URL is still there.

What version of SharePoint?
Are you using standard out of the box master pages?
