Registry check during SBS 2008 startup

Everytime we reboot our SBS 2008 server, it has to go through 16000 registry entries (which takes about 2-3 hours) and is very annoying.

See screenshot for example.

Our SBS server is running on a Citrix Xen 5.

Any ideas to fix or bypass this?
