I use truecrypt to encrypt thumb drives, it's quick and dirty and unless someone else has truecrypt they see the drive as unformatted. an advantage with this method is also that it's passwords can either be stored locally on the computer in question or typed in manually on a new computer with truecrypt installed.

I read the article in question, it seems that they are talking about cranking down usb security, if the usb is being blocked, that is a separate issue to be explored.

If you are using NTFS for security on folders embeded in a usb drive, you can run into problems with advanced permissions on an encrypted drive using windows to encrypt it. Truecrypt is a great work around for this because you will have fewer bugs/issues using your embeded permissions scheme on a drive mounted virtual vs physical as the drive is just a drive using truecrypt.
