Resetting MySQL password on Windows Server

My company hosts their intranet on their own internal server. The intranet runs mysql databases. We no longer know the usernames and passwords to update the databases on there. If I reset the mysql root password (http://dev.mysql.com/doc/refman/5.0/en/resetting-permissions.html) will it cause scripts or anything running on our server or intranet that depended on the old root password to fail?

Yes it will not have access to your database if it is using root account and password. If it is using another account, that it have to be working correctly.
