Exchange 2007 Message Tracking - Only internal emails are being tracked

Our exchange server is running Exchange 2007.
Message tracking IS enabled and logs are being recorded.
When referring to message tracking, it is only showing internal emails.
Why would it not be showing external emails?
I have tested that external email is actually coming through, but nothing is reporting in Message Tracking?
Any idea's what it could be?
We are running Exchange 2003 on another site, and this is reporting both internal and external email just fine.
