Apps Lost

I just formated, updated the firmware from 4.1 to 4.2 and restored my iphone from a backup i made 4 days ago...  my iphone was jail broken before i carried out this process and is obviously not anymore...

I had some problems with my phone that forced me to do the above, which you can find here:

however i have it all back working again and obviously i will need to jailbrake it again...

The one problem i have is that none of my apps which i got from the app store are restored. I only have the few basic apps that came with the phone. I know i can get them again free of charge but some of the apps held internal data and information that was specific to that app and if i buy these apps again they will obviously not contain this information that i have built up... what could have possibly happened... where are my apps

this is a new install of iTunes based on what I read in the other thread, right?
If so, have you relinked your Apple ID with the newly installed itunes?

Once iTunes is logged in with the right Apple ID, it should let you re-download your iTunes purchased Apps.

FYI, for Cydia store apps, you can use PKGbackup that would allow you to backup Jailbreak apps and easily restore those too.
