When moving mailboxes from EX2003, that have manual storage limits set, those limits also move to the new EX2010 server. I want those setting to change to the default storage limit on EX2010 database. How can this be done?

It's on the properties of the database itself, see here for how to set it: http://technet.microsoft.com/en-us/library/dd297937.aspx

I know how to set the database limits, I've already done that.
The issue is that Im moving mailboxes that have maual storage limits set within the users storage limits on the AD account. I want those maual setting to change to "use mailbox store defaults" when they are moved to ex2010. Is there an ex2010 policy that can over-ride the manual storage setting on the users accounts?

Or a policy that can prevents custom limit setting on users account - thus only the default limit on the database is used?

Sadly not, you will have to change them back to use the exchange default store prior to moving them, however you can possibly do this using ADModify: http://admodify.codeplex.com/
