If you are using javascript to open a new browser window, you have little to no control over what happens to it after the behavior fires in terms of it being blocked.  As long as everything is on the same domain, no blocking should occur.  If blocking is a major concern, switch to a CSS-based modal popup.

To position a window, add screenx and screeny parameters to the window.open() command.

I would use something pre made like color box.

http://colorpowered.com/colorbox/

You can then override the default position behavior by changing the CSS parameters.
