Are you using public license or network edition? Public license does not allow you to change the logo! Network edition can change the following logos:

Look into /img/logo/ subdirectory of your zimbra server directory.

The logos are located at /opt/zimbra/jetty-6.1.22.z6/webapps/zimbra/skins/_base/logos; They are AppBanner.png and LoginBanner.png.

After replacing them, everything works perfectly.
