Is it possible to have a WMI script run a vbs or exe file from an html link if all the permission are set on remote machines? We are looking for way to run small vbs and exe on our virtual desktop environments for monitoring purposes.

Setup the webpage as an .hta with the links to the local files to execute and use the "at" command to run the scripts you are talking about.
Log into your computer with Domain Admin account.
When you run the links in the .hta, your scripts should be written to copy the files to run from your computer to the admin share of the computer you want to run it on.  Then from your computer use the "AT" command to schedule the task to run in the next few seconds.  AT \\computername time /interactive "command"      Or, use "AT /?" to see other task scheduling options.

The benefit to this is that tasks under AT actually run under the "System" account, which should help with permission issues.  You will have to test for UAC issues.
