Stop Domino Service in Windows 2003 R2

We have a problem with our Domino server and the IBM support suggested to install a new NSD tool to capture more information. So I downloaded the file, stop Lotus Domino Server from Windows Services, but when I ran the exe file it says

Lotus Notes/Domino or a Notes/Domino related process is still running. Please close it before pressing OK to continue

I checked the task manager and I don't see the all the notes tasks that usually run so I assume everything is stopped. What am I missing here?

You might set all domino/lotus related services to manual and reboot the server.  but usually doing a proper shutdown of the domino console would get you wher eyou need..

For some reasons I can't use the domino console. It never worked for me
if you are logged in ad the domain administrator it should work.
on the command line:
net stop <service name>
you will find the name of your domino service looking a the list of services in NT. should start by "Lotus Domino Server"

You should REALLY find a solution to access your domino console!
Search for Domino server controller.
I was able to stop it by disabling the Lotus Domino Server service then restarted the server. I'll send you, I'll post a screenshot of my domino console. It's giving me a message.

That looks like the service is starting under another username.  Weather it is the Administrator or possibly a service account.
PLeas take some tim eand search for "Domino server controller"

With Domino Sever controller active, you no longer need access to the Console session of a server to see the Domino copnsole.

Also, the screenshot clearly states that some other process is using the Domino Data directory.  Make sure it is not shared.  That's bad practice.
How do I find out if it's not shared. I found there are to Lotus Domino folder on the server. The one in C:\ doesn't seem to be used (no database) and one in E:\ with all of our databases
To find out which data folder is in use, open the NOTES.INI in the Lotus\Domino program folder. There is an entry in there "DIRECTORY=" - this will tell you where your data folder is.
What version of Domino are you running?
You can use the Domino Administrator to access to server console remotely.
don't mix up the PROGRAM directory and the DATA directory...
So do I look for Program or Data directory>
your answers tell me this is not going to work. Please hire an expert to come look at the system (or remote in).  IMHO that will be a much more effective way to spend resources.
It's the Data fiolder that you need to check. The NOTES.INI will point you to it. I'd say it is the E: drive.
What version of Domino are you using? On the server console (through Domino Administrator) issue the command sh serv
The Domino server can run in the background!
Is there a desktop/program group short cut to the Domino Console?
Domino 7.02. If I login to the server directly the console shows up automatically, but it can't show up if I remote desktop into it
