Raining forest and domain functional levels to 2008 R2 with Exchange 2007

Will raising the forest and domain functional levels to 2008 R2 have any effect on Exchange 2007 running on Server 2003?

No it will not. 2k8 R2 domain and forest functional level is compatible with Exchange 2007 it does not matter on which OS as long as the Exchange version is compatible with that OS.
So for example Exchange 2010 would not fit in you environment because it can not be installed on Windows Server 2003
