Compare Two Files , Compare whole folders at once.  You choose any two folders, and get a full comparison and analysis of all of the files in both folders.

Microsoft has a utility available as part of a Windows NT 4 management package.  You can download it directly from Microsoft: Windiff.exe

I guess the other question is what do you need to compare?  Robocopy (also from Microsoft) will do a lot of this as well and export the results to a log file:
