Do you have individual icons for each of the mailboxes? If not, then this may cause the duplicates to appear in the main messages folder icon. You can normally edit how the mailboxes are seperated by changing the theme or from the options menu under the messages menu.

So the user has 4 email accounts setup on blackberry (1 exchange and 3 imap). For sure on one imap account if I go into the account the messages show up normally, no dups. But if I pull up the messages folder on the BB which shows all the emails from all the accounts that same message shows as a dup but the time stamp is few minutes different.
