Xenapp 6 not checking out client license

When a user logs into xenapp through the web interface and accesses an application, they receive the error message 'Citrix xenapp cannot contact the license server hostname' Hostname is the name of the server.
This only happens on some applications, e.g word and command prompt cause this error but outlook and excel do not.
When the error comes up there is a corresponding warning in event viewer ' Error 0 while obtaining a license for a Citrix Xenapp client connection. A grace license has been granted.'
After investigating a little further, I notice that no licenses are being checked out of the licensing console for xenapp. We have 35 licences and when someone logs in a CAG license gets checked out but no xenapp client license?
In the CDSC under compuiter policy the licening port and hostname (just the hostname no domain suffix) is configured.
There is no firewall or comms issues. The license server is on the same host as the xenapp server. The RD CALS are configured and working fine.
Anyone got any ideas?
