same inputs from both get counted as one row

By inputs, you mean rows?  How do you define "same" here?  The value of the sorted key?

If you use Merge then have some condition to join both tables (Join Type)

I think I found the reason.  The package is paused due to a mistake in a later component.  Therefore the Merge is still in the process.
