There won't be any issues in reformatting and installing Windows 2003 SBS. Let us know if you are getting any issues.

You will require RAID controller drivers to install Windows 2003.

How do I check that out?

Turn on my machine?
You can turn on your machine if Windows is installed on that and go to Device manager.

Check the SCSI and RAID controllers details. You will find the Controller name there.

Under the SCSI Raid controllers group I have the following:
Adaptec AIC-7899 ultra160 PCI SCSI card
Dell PERC 3\Di Raid Controller

I did re-install the SBS 2003 software on the PC.

I do ahve the secondary IDE channel with an exclamation point
Open Device manager, right click and choose Update driver on Secondary IDE channel. You need to look for ATAPI.sys file under system32\drivers
