I want to remove the signature created by the users in outlook with the signature of the code2exchange (http://www.codetwo.com) rule signature. Now both the local and code2exchage signature appear in the email.

Local signatures are loaded and caches on individual user Outlook clients. The exchange org transport rule that appends the signature or disclaimer at the end of the message are server based rules (thus why you see two signatures).

The easiest thing would be to use Active Directory group policy objects to disable the use of the signature features in the Outlook client and filter it to the OU(s) of the users that you want to block local signature use.

However, you'll have to ensure that all signatures are removed from the clients as the GPO only blocks the settings so future tampering wil no longer be allowed.

To delete the signatures of the individual users, you'll have to use some batch or powershell scripting to delete files located withing each user profile located here

%userprofile%\Application Data\Microsoft\Signatures (XP)
%userprofile%\AppData\Roaming\Microsoft\Signatures (Vista,7)

Hope that helps...
