Create a new web application using a new app pool and attach existing my site data base with the new web app. you will have to change the mysite host location in user profile SA.

Other possible way can be to backup and restore this web app to new one, created using a new app pool
And then use that as my site web app. Let us know

best thign to do here is back up data base attached to mysite using built in SQL tool adn restore with a new name . now attached this restored data base to the new web applicaiton you created for mysite . it will move all your content from old site to the new one .

In order to back up whole web app you can use backup http://technet.microsoft.com/en-us/library/ee748650.aspx

the issue is mysite is part of the Sharepoint80 IIS site, so it has all the content with it.  Is there a way to extract just the MySite Data?

How many site collections you have in this database.

maybe 50 or so

It depend , how much non mysite data you have now.  It won't be easy to do 50SC bakup and restore them.  You shpuld create a new  web app to host you mysites. Attcch a cope of the data base from sharepoint80 and remove all the data not rlated to mysite.  
Mysite url will be changed so incase users have bool marks,need to update them.
I'd you have testing env that can make it even more easy.

yes ,after restoring and attaching data base to new web app in test environment , you can delete all the site colections you  dont  want in this my site data base .
