After virus, how restore entire folder structure to folders usual XP hidden / unhidden status?

I used MBAM and COMBOFIX to clean an infection called "windows xp recovery" and "xp home security".  But it didn't fix the main problem which was that all of the folders and files on the c drive were classified as "hidden".  One of the antimlaware scans "unhid" some folders, but all of the user subfolders of "c:\documents and settings" were still hidden.

(1) How do I restore what by default should be hidden and what should not be hidden?

(2) When I tried restoring the registry to a time from before the virius, why weren't the folder statuses reinstated?

(3) Why didn't MBAM fix this?

Thanks guys. FYI I had the same problem on another computer, and I noticed that COMBOFIX restored the file attributes too.
