I edited the CSS file directly and not I cannot apply a theme to my top level page in sharepoint. <br />

I can see within site settings that the correct theme and master page is applied but for some reason I can only see the theme applied to all sites below the top level. I guess it has something to do with editing the CSS file directly . I have even tried rolling back the version with no luck
