I implemented a custom authentication plugin in my Joomla site, the problem is that , once the users are authenticated the below warning in Red always get displayed...

Is the user actually logged in and the warning is just displayed? May be that your plugin is not correctly setting session coockie, or updating all the tables when logged in - I think you will need to post some code for EE's to help you out - so many things can be wrong here...

I think I solved it.

I commented out the function onLoginUser from the custom user template I had, and that error is no longer displaying!!
/*  function onLoginUser($user, $options)
    {
        // Initialize variables
        $success = false;

        // Here you would do whatever you need for a login routine with the credentials
        //
        // Remember, this is not the authentication routine as that is done separately.
        // The most common use of this routine would be logging the user into a third party
        // application.
        //
        // In this example the boolean variable $success would be set to true
        // if the login routine succeeds

        // ThirdPartyApp::loginUser($user['username'], $user['password']);

        return $success;
    }//function
