I have two VMs which stores their snapshots on a diffrent drive. I am interested how to delete them not to cause any crash.

situation for one machine:

- snapshot 1
-- snapshot 2
-- snapshot 3
--- now

if I delete snaphost 1, 2, 3 there will be a merging to one vhd in the primary VM folder and the snapshots folder will be empty? Am I right? Can I then safely reformat the disk where all snapshots were located?

Yes, that is correct, but remember that depending on how large the AVHD (snapshots) are, it could take many hours to merge all three snapshots. Also you must have additional temp space available for the merge operation to happen, sometimes, you may have to shutdown the virtual machines, one or two times to merge all the snapshots.

Lets say that something goes wrong and I have to manualy remove the snapshots folder on other disk. Does this mean that I will not be abble to run this machine any more? I was thinking that the current machine state  was saved in the primary folder of the machine and was not dependend of taken snapshots..

Current machine state is in the snapshots. The original VHD is no longer being written to. Currently the AVHD files are being written to.

When a snapshot is merged the recent changes in the AVHD are merged into the VHD.

Snapshots were deleted without any problem. On the same disk I have some windows backups which I am going to delete. Is for them any special procedure. I could not find any option to delete them under windows backup tool..

On the hyperv host I have two free disc mentioned for backuping. On the first one I was thinking to backup the whole hyperv host  with two vms with incremental backups (win backup utility). The second one will be dedicated as a mapped drive or shared folder. It was mentioned to store backups from sql (hosted in child vm) and docs from clients in our network.. Do you think that this is a good idea? Clients I will probably host an installation of acronis advanced workstation.. Any other suggestion appreciated..

I believe the question has been answered. If you found it useful please award points, and asked a new question. This new question is off topic, and about Windows Backup.
