I'm getting ready to upgrade to Exchange 2010 from Exchange 2003. One of the prerequistes is to suppress link state updates on exchange 2003.  Can I do this before installing Exchange 2010?  Will my current exchange 2003 environment have issues?

It depends how long you will maintain the co-existence with 2003 server. If it is for long time, then you should it after you complete the full transition.
