I'm trying to use phpmyadmin through a proxy server and I'm running into a problem where the links in phpmyadmin are constructed with absolute urls, which don't work on the other side of the proxy.

Is there any way to setup phpmyadmin to use relative urls?

I don't think there's a way to have phpmyadmin use relative URLs, but your best bet would be to set the PmaAbsoluteUri paramter of phpmyadmin's settings.  http://wiki.phpmyadmin.net/pma/Config/PmaAbsoluteUri

Depending on what type of proxy you are using, you may need to dynamically set that parameter depending on $_SERVER values
