If you're trying to install using the GUI (Server Role Manager) just launch autorun.exe from the root of the extracted folder. This is the recommended installation method.

CLI installations use XenAppSetupConsole.exe from "XenApp Server Setup\bin"

The .zip file I downloaded did not have all the files.  When I repeated the download I was able to get all the files.
The autorun.exe did not exist on the first download.
