I am trying to hide some of the sites from anonymous users to see. Cannot do it.

You can setup unique permissions on your Document Library/List/Webpart to hide content from anynomous users or if you want to do it programmatically, then hav ea look at this article.

I want to hide a document library from the left pane. Here is a list of all the document libraries. When anonymous user comes in, I want to hide all these document libraries from him. He can only see the list when he is logged in.
If you can provide me some documents with screen shots, will be helpful

I'm sorry, I have misread your question.  Let me clarify my earlier post.

For WSS, No, you cant hide custom links based on permission.
For MOSS, yes, you can do it by Audience Targetting.

Audience Targetting provides a basis for targeting content on a Sharepoint page to one group of users. Audience targeting allows you to add content to a page that is displayed to some users but not others. you can create audiences through the SSP admin UI which involves defining criteria that can be AND-ed or OR-ed together.

You can target the following types of content:

List and library items  
Navigation links
Web Parts

I have a list of about 15 libraries out of them only 2 are visible when anonymous users visits that root site.
When a user logs in, he can see all the libraries. So I believe that if it is working for other libraries, it will work for the other 2 that are visible.

Then naviga to the List.  Go to Settings/List Settings/Permissions for this list. Then click Actions/Edit Permissions (it will give you a popup that says you are about to disable inheritance...click ok)  Remove anoynmous users from the permissions of that list.  Voila
