So I had the fake system restore malware. I used rkill and malwarebytes to rid the computer of the keys and virus files then restored to an earlier restore point. Everything looks good except my programs in all users start up folder do not show in all programs. I am sure there is a regkey for this. Does anyone know  what it is?

Sounds like user profile is corrupted due to spyware...create a new user account.

It may be that the malware simply flagged them as hidden.  Try running the Unhide utility.  It is written by a Microsoft MVP, and it will reset all of your files/folders to their proper status in that regard... the hidden system files will remain that way, while the standard user files and shortcuts will be visible:

Unhide.exe - Download

the folders are hidden but they are also empty in my C:\Users\jrd-P\AppData\Roaming\Microsoft\Windows\Start Menu\Programs but the folders are populated in C:\ProgramData\Microsoft\Windows\Start Menu\Programs but these do not show up on my menu.
