I would just try one, and if it doesn't work then try the other. New PCs would be more likely to have SATA I think.

SATA is prefered, as it is better defined.
Linux 2.4 mostly doesn't know about SATA, is then IDE is required.

(scsi, sas, sata & fc share a common IO structure, so evading IDE/ATAPI also involves less drivers).
