What version of Visio are you using? The answer varies slightly from version to version...

Sorry for the travel- and holiday-induced delay...

In Visio 2007:
1) Open the drawing
2) Select File>Shapes and either use one of the displayed folders to select the desired stencil or select Open Stencil to navigate to it.
3) Select File>Properties and ensure that there is a checkmark in front of Save workspace.
4) Save the document.
5) Close and reopen -- the stencil should be there.

Be sure to do step 4 and save the document. Even though you've opened a stencil, which should mark the document as changed, if you just close the document without saving, the workspace will not be updated. (The Visio workspace includes the setttings for the drawing page, the shapes window and any other windows you have open).
