I think you are asking how to make sure it ends up being an MSI Per-User install when it is installed on the target computer?

When you setup a software distribution in GPO under "User Configuration > Software Settings" this automatically causes an MSI "Per-User" (ALLUSERS=0) install.

Setting up software distributions under "Computer Configuration > Software Settings" automatically causes an MSI "Per-Machine" (ALLUSERS=1) install.

This locking of the distribution system "target type" (user or computer) to a specific MSI install type is unique to MSI - other distribution systems do not lock them together like this.
