Windows Server 2008R2 'Run Logon Scripts Synchronously' Not Working

My question is in regards to remote desktop users I have logging into my 2008R2 Windows Server.  The users open a program on connection and do not get a desktop.  I am attempting to update a file prior to them fully logging on and the app opening.  The script that updates the file does complete, so I know it works, but it finishes during the application being opened.

I have enabled 'Run Logon Scripts Synchronously' so the system waits for the script to complete, but it is not working.  The behavior is the same, regardless of the setting.

Any thoughts as to why it's not working or an alternative method?
