My MSDN does not seem to allow m to download a license key for this program:  SQL Server 2008 R2. My question is whether the eval license allows me to use it for commercial purposes? Or is it a violation to use it unless it's paid for?

Curios.

Any MSDN software download is not for business use, only to be used for design,  develop, and test. A commercial license must be purchased for business use.

Sorry, I used the wrong term. I am developing a commercial application and need SQL Server on my dev machine. Is that kind of use allowed for the 6 month trial?

Yes that is allowed but you should also be able to download a version that does not expire at all if you have an msdn subscription, ensure you are downloading it from the msdn subscriber downloads section.
