Have you got Private Browsing turned on?

Go to Settings->Safari and check Accept Cookies is set to always, and Private Browsing is turned off.  Then check Autofill is set to Names and Passwords.

When I have Private Browsing turned on, EE doesn't remember username/password.  With it turned off, it survives a reboot and still logs in fine.
