Could be caused by addins. Check your registry: HKey_Current_User\Software\Microsoft\Office\Outlook\Addins and for each addin check the DWORD called LoadBehavior. What values do you have?
Commented:
It's most likely an addin. If you don't want to go through the registry you can just try to find the offender by enabling one at a time, or disabling the newest ones to be installed.
Try loading "Outlook.exe /safe" and then test to see if this happens without AddIns. Then try closing and starting normally.

In Outlook 2007, you could do an "Outlook /cleanprofile" to fix this issue. I don't see this parameter in the list for 2010 nor have tried it.

How is the email being opened?

Is it just from the inbox? Then it opens behind another window?

Would also pay to note the applications open when it does open behind them?

What applications are open?

If you have a Application open that is set to always have focus when open, Its unlikely you will be able to resolve the issue as in Outlook 2010, the application (outlook) has been redesined to no longer steal focus from other active applications when they have active windows open.
