change the file association for that file type, to do this open up Nautilus and right click on the file go to select properties, then click on the Open with tab then select the program you wish to open the file with.

Did you change executable writes of the .sh file you are opening?

Example:
root@santasi24:#chmod +x some file.sh

This will make the file executable and run on a terminal.
