Dear All,
I am recieving a CD from provider each month, the CD has a tool called update.exe it takes some files (including DB) from the CD and update the original files on folder under C drive.

I worked with this tool under windows XP with no problems, when we moved to windows 7 i faced an issue of "Do you want to allow the following program from an unknown publisher to make changes to your computer?" and asking for administrative permissions ??

All users are standard users, is there any way to avoid this issue ...i tried to copy the files manually and it worked fine.

You won't be able to change the way the application works. However if it works with manual copying, why not create a simple batch file which does the copying and ask your users to start this bat file instead of the update.exe?
Unfortunately for standard users, you only get the following UAC behavior options:

Prompt for credentials (Default)
Automatically deny elevation requests
Prompt for credentials on this secure desktop
Perhaps a process with administrator's rights one of them explain here:

Use Task Scheduler
