Which version of KSC are you using?

How big is the password protected file?

Did you really tried to submit it for online scan to check if it is really infected or not.

I would request you to submit the file to any one of these URLs below:

http://virusscan.jotti.org/en
http://www.virustotal.com/
http://www.threatexpert.com/submit.aspx
They would let you know if the file is harmful.

Firstly I would recommend to update the version of KSC you are running. There is a critical patch which is available for version 9.0.2825 (Kaspersky Security Center 9.0 Critical Fix 1)

Kaspersky Security Center 9 (version 9.2.69): Critical Fix 2 released:
http://support.kaspersky.com/faq/?qid=208286327

I am searching for the fix would let you know if I found one.
