Exchange 2010, Exchange 2003, SBS 2003 - Exchange Server issue

I migrated SBS 2003 and rolled out Exchange 2010, a new win 2008 r2 DC and new file/print. All went well and I used an excellent article from here. There are still no issues to mail flow. However I have just noticed that on the Exchange 2010 box I can no longer use the GUI to look at the server configuration section. On each tab it says the exchange organisation has no mailbox server role installed or the client access or hub transport installed.

I have run the best practice analyzer and it references back to the old 2003 SBS box and says it is not running Exchange 2010 or higher as per this : Server is not running Exchange Server 2010 or higher version. It is not supported by this version of Microsoft Exchange Best Practices Analyzer. Please run this tool again from Exchange Server 2007 Management Console..

I am pretty sure I cleaned up the AD when removing Exchange 2003 from the old SBS box. The BPA also references the domain and states : has an unrecognized Exchange signature. Current DomainPrep version: 12639.

I have looked at the new 2008 DC and the old Exchange 2003/SBS is still there. Shall i just get rid through ADSI edit or taking other steps?

Many thanks.

Have you tried running EXBPA through the Toolbox from EMC?
Secondly you said you have done a cleanup of Exchange 2003 and the Old SBS is still there does it means that you just removed\uninstalled Exchange 2003 from that SBS box and that box is still in the environment as one of your DC\GC?
Which DC is your Exchange 2010 server connecting to.. the new DC 2008 or SBS 2003 box. Is that 2008 server a DC\GC or only DC?

Does shell opens fine if so run the below command and see if you get any output

Hi, the old SBS box (NW-SERV-01) is gone completely. Removed Exchange, AD, physcially off and decomissioned. On the new DC (NWDC01) which is running on it's own box, the old SBS box is not listed as a DC but still in the Computer OU. Just run the powershell command, opens and runs fine, results as below. The old box (NW-SERV-01) is still referred to as you will see from the below. The new Exchange is NWEXCH01:
