I have a Windows 2003 server running Backup Exec 12.5 for Windows Servers.  I purchased a Windows 2008 server that I need to install the Backup Exec agent.  The 12.5 version is not compatible.  I've downloaded the 2012 agent version (applications & databases) and I'm wondering if I can install the 2012 agent on the 2008 server, without upgrading the 2003 server?

No. The 2012 agent is a much higher version and is not compatible. In order to backup the 2008 server, you will need to upgrade your media server. In fact, as pointed out on a 2012 document, the agent will not even work with 2010:

14. Will a Backup Exec™ 2012 Agent work with a BE2010 Media server license?
No. Because of the new features in Backup Exec™ 2012, a Backup Exec 2012 Agent will not work with a Backup
Exec 2010 Media server license. However, a 2010 agent will work with a 2012 Media server license; this is only
recommended for purposes of a ‘rolling upgrade’ when you are in the process of upgrading all your software to the
latest version.
