System Center Configuration Manager 2012 is the answer to your question.

This is a Microsoft Licensed product which allows you to manage all the Application over the network. You can install the application and keep the inventory as well of it where the application is installed and etc.

To know its capabilities try this link
http://www.microsoft.com/en-us/server-cloud/system-center/configuration-manager-2012-capabilities.aspx

There might be some other applications in the market but better to choose MS product as our Base Operatings Systems are from Microsoft only.

Microsoft Systems Centre Configuration Manager or Symantec Altiris are two main options.

You can use powershell, login scripts or AD Group Policy to install applications. But this is very VERY intensive and does not provide the necessary control and reporting.

Both SCCM and Altiris (and others) provide software metering features and Software Auditing features

For an enterprise of 5000 machines I would be shocked if and enterprise End-Point solution was not in place.
